Today the airline announced it will quit flying from Auckland across the Tasman completely from next year although will retain its direct flight to Dubai and daily Christchurch to Sydney and Dubai flights.
Emirates will codeshare on the additional flights, but adds that it will place its focus on its daily nonstop services from Dubai to Auckland.
The New Zealand-Australia gap will be filled by Qantas, the airlines said on Thursday as they unveiled more details of their extended partnership, pending Australian regulatory approval.
The new agreement will see Qantas adding seven new return flights per week between Melbourne and Auckland and an extra two return services per week between Brisbane and Auckland.
Some of these services will be switched from a Boeing 737 flight to an A330. It flies its staff in and out of New Zealand.
Emirates' decision about its shorter trans-Tasman routes comes at a time when the long-haul routes from New Zealand to Dubai are close to being confirmed.
The latest move follows Emirates' cancellation of its Sydney-Auckland tag services in July, which saw Qantas also increase capacity on that route.
The airlines say these latest changes are included in their application to the Australian Competition and Consumer Commission (ACCC) and the New Zealand Ministry of Transport for the extension of the partnership for another five years.
Airline president Sir Tim Clark said the it was a "no brainer" to continue sponsorship of the America's Cup holders.
Qantas chief executive Alan Joyce said: "The premise of the partnership has always been that we could serve our customers better together".
Tickets for Qantas' new Tasman services will be available progressively from 12 October, and Emirates customers with existing bookings impacted by these changes will be re-accommodated onto Qantas services or will be given the option to change their flights. "So, we expect this should provide greater opportunities for New Zealand-based cabin crew", says Kelvin.
Given the choice, Qantas and Emirates might prefer flying passengers more directly rather than routing through Australia, and passengers would prefer it too.
